It is both because of the soviet occupation as well as, quite ironically enough, the reaction to it and their independence.
The soviets endorsed state atheism, but the official orthodox church in Estonia was in rurn sponsored by the soviets. Most Estonians associate the orthodox church with Russia and the soviet union which they do not like
Alongside this, the baltics have a severe "we really want to be western" problem which has made them by and large latch onto western degenerate behavior in an attempt to reject the ussr and Russia. Which has caused them to reject religion in general. Ironically the most Christian baltic area is the one that was "established" as a soviet exclave, kaliningrad.
But this has failed. If you go to talinn or Riga, you see the beauty of the city and its livelihood, and then you travel right outside and see the dilapidated infrastructure of the soviet union that pock marks the entire region. A time of great repression but also a time when these nations could produce anything at all. In a desperate bid to remove themselves from the influence of their eastern neighbors, they have lost any semblance of autonomy whatsoever, their infrastructure, their religion, and their way of life. They have traded being soviet polities with being western ones.

And the great architecture of Europe is the beauty of God in nature reflected in the creation of men. Cities weren't always hellscapes of concrete and glass, they used to draw us up to a higher order, too
Interesting to think of atheism and agnosticism as "overdosing on technology" (cities). I wonder how much atheism / agnosticism correlate with enthusiasm for technology, living in a city, being deprived of experiences in nature, etc.
The electronic world we live in was built and is synthetic in nature. It can reflect lies just as easily as truth.
