How did they manage to make this seemingly obvious contradictory stance into what is now considered the default?

If they said the states are atheist, which is the same thing, people would've probably had a problem with it but they changed one word and everyone is fine.

Separation of Church and State has been bastardized. It meant the State cant ban a religion (founders meant the sects of Christianity), not that any religious morals can not be put into law. Honestly I think a pike through anyone who argues the above would suffice.
