I don't understand why the Church were so afraid of witches and were killing them. They were just illiterate women, maybe with mental problems. Were they hunted because jewesses?

It isn't a simple answer. Why do some people ruin other's lives with the power of the state? Both good reasons and bad ones.

Why did the CHURCH hate witches? Because of the Bible, namely "thou shalt not suffer a witch to live" and the declaration of painful childbirth in Genesis. Many "witches" were midwives, and experts at low-pain births, which offended priests. Also, to suppress willful and socially disruptive women.

If witches were primarily jews, the church would have tried to categorically protect them at some point.
