I don't understand why the Church were so afraid of witches and were killing them. They were just illiterate women, maybe with mental problems. Were they hunted because jewesses?

Given what Herr Himmler said on the matter I’d wager they were at the least in part Pagans, which means those burnings were rather unfortunate.

Not really, because even Pagans hate witches to this day. I would argue pagans have probably killed more people accused of witchcraft than Christians have.
