I don't understand why the Church were so afraid of witches and were killing them. They were just illiterate women, maybe with mental problems. Were they hunted because jewesses?

The witches to be concerned about were the ones riling up crowds of people with superstitions and commanding them to do certain rituals to avoid bad events. They certainly behaved likes Jews.
