I don't understand why the Church were so afraid of witches and were killing them. They were just illiterate women, maybe with mental problems. Were they hunted because jewesses?

I believe witches were hedonistic whores whose biggest ambition was to defile men and ruin marriages. They were childless and crazy, with some nasty personality traits. It wouldn't surprise me if a good fraction of them were jews, because that applies quite well to them. A menace to society, and at least to the local place they lived in.

The idea that they were persecuted and hated because they were doing "witchcraft" (alchemy, astrology) and Christians were too stupid to understand it is ridiculous.

They were the nasty, childless village whores.
