The Israelites failed to kill them all and instead miscegenated with them, so instead of completely wiping them out, God permitted them to continue to exist to vex the Israelites as a punishment. Christians are the Spiritual Israel, which is why the Canaanite false jews intrinsically hate us. God permits them to continue to exist in the present age so that we can grow stronger by fighting against them.

But God knew that would happen willed it, and it's part of his plan. Everything today is part of the plan, per Christianity.

Your mistaking passive will for positive will. God permits some evil to happen, being all knowing and respecting the free will of His creation, but He isnt the author of that evil.
