The Jomon are a mongoloid people who made up the population of Japan from 14,000 BC until about 1,000-300BC, when they were replaced by the mongoloid Yayoi people who absorbed them, which is the time when Japanese culture began. Neither of them have anything to do with Europeans.
The skull in the picture does not belong to either the Jomon or the Yayoi, it is an anomaly and may belong to some Ainu.
The Ainu appear to be descendants of Indo-Europeans or Ancient North Eurasians who settled on Sakhalin, the Kuril Islands and Hokkaido, where they were absorbed by the indigenous Yomon population.
The Tocharians were Aryans of probable Yamnaya origin, who spoke an Indo-European language and came to the Tarim Basin from the Afanasievo culture of South Siberia after 3000 BC, and have nothing to do with the much older carriers of the D1a2a haplogroup.
Otherwise Y-DNA by itself doesn't necessarily mean much, there are African black tribes with R1b Y-DNA which means they have an unbroken male line over the centuries to a forefather who was European and nothing more.

I have a lot to say about this article. On one hand, it's funny to see leftists wax poetic about the holy natives (Ainu) being wiped out by the proto-Trumpean colonizers (Yamato Japanese) when they constantly whine about how horrible the "noble savage" myth is. On the other hand, one is reminded of the hypocrisy which is the foundation of all leftism. Leftists can see invasion, ethnic cleansing, etc. as long as it is happening to a non-European population. Change this, and the whole response shifts to blaming the (European) natives for not worshiping the primitive invaders as gods.
This line in particular: "“You have to move somewhere, you can’t speak your language, you can’t live with your family, you watch your sister raped in front of you, you watch your siblings die of starvation, you witness your animals slaughtered for fun.” Sounds like Haitians and other assorted mud folk in Europe, no?
Are we Whites not experiencing this right now, in all our lands? And what is the leftist response? More hatred, more denying the truth, more glorification of the invaders. All leftism is an exercise in bad faith and they have no love beyond themselves. If the Japanese want the world leftist press to turn against the Ainu, just start moving hordes of Afro-middle east invaders into Ainu territory. When the Ainu complain that the newcomers are abusing them, just remind them that diversity is a strength and they are a bunch of White supremacists.
However, it is true that they have a significant amount of gene flow from the caucasian ancient north eurasians.
On that note, I posit a theory that the caucasoid skull is ancestral to the mongoloid skull given the amount of primitive heavily isolated east Asian groups (ainu, Polynesians, some natice americans, etc) that have large and robust caucasoid skulls who would not have evolved a mongoloid phenotype in east Asia. Some of these people also have little to no ANE dna. The skull shape is also very similar (much moreso than a caucasoid or mongoloid and a negroid skull). Southeast asians and negritos are irrelevant to the question as they are mixed with dravidian/Australoid types, itself a heavily devolved caucasoid type.
Tianyuan man also had a very long and robust, caucasoid skull, and he was decidedly not west eurasian at all, instead being the earliest example of distinctly east eurasian blood
