Lee should have continued a guerilla campaign after Appomattox. Though, this was during the time when officers at war were very gentlemanly, so I understand his reservations.
However, a guerilla war for the union would have been an unwinnable slog through disease ridden and 100+ degrees and 90% humidity (in the summer) forests and marshes. Full of people that despise the union and are more than willing to commit acts of sabotage, civilian resistance, and terrorism against the US army.
The union would have definitively lost a guerilla engagement. The same way the US has lost just about every guerilla engagement since korea (and america absolutely did lose in the korean war. China got the victory, everyone else failed or was at a draw). It may have been a 20 year trudge through hell for all parties involved, but an independent south would be worth the hassle, and it would without a doubt be worse for the union men than it would be for us.
