Because God prefers to work through intermediaries, and He actually did get the process started though a few plagues and wild animal attacks that weakened the Canaanite civilization. He wanted the Israelites to learn the necessity of *fighting* evil and putting it down, but instead their misplaced compassion (and greed) led to them dropping the ball.
This whole story was written by the Israelites. Therefore it's entirely possible that the Caanites were good and the Israelites were evil, and they just lied about it in their book.
